I have a new Denon 2900 dvd/cd/sacd/dvd audio player. For some reason, when I play SACD's, they sound worse than regular CD's. On my system, SACD are output through analog rca cables and the regular CD's are output through digital optical. I was expecting SACD's to sound better but they sound more muffled. Any suggestions? I'm using excellent analog cable too. It's Monster Ultra THX.

The subwoofer was not able to handle the added bass response of the SACD either. I wonder if the subwooder is too small? It's a Pinnacle Subsonic consisting of two 6.25 drivers.

Does this apply to more than one SACD?
I find that the mastering of some SACD is really bad, that the CD version of same title sounds better.

Probably a couple of reasons. The cable has zero to do with it--no effect whatsoever.
Does your receiver or dvd player have good bass management--or any bass management. SACD requires that and from the sound of you subwoofer complaint you either don't have bass management or you didn't set it. Anyway SACD is far more finicky in bass management than DVD-Audio.
Another reason many SACD discs and a number of DVD-Audio discs suffer in sound beyond any bass management issues is 1) If the disc is just an SACD copy of an original cd then it wasn't engineered for true SACD and can sound poor. 2) Most audio engineers, even on discs solely released and recorded for SACD's, are in the shallow end of the learning curve in knowing how to properly "mike" and engineer an SACD disc. Afterall, remember how terrible cd's first sounded when they came out years ago? The engineers only knew how to "mike" and record LP's--they were clueless on cd's.
Further--you probably do have an inadequate subwoofer--but 5 doubt that is the main problem
