I have 2 12 in. MTX subs, their manual says each speaker should have 1.25 cubic feet of box space. The Q-Logic box i got free with the subs has 1 cubic foot x 2 (dual box). Will that .25 cubic feet im short on each sub make that much of a difference? thanks

Yes... Considering you didnt factor how much space the sub is taking up also... SO your actually even less that that.

that 1 cu ft box should be fine.

you could always add some polyfil to them. see what they sound like w/ out polyfil and if it doesnt sound quite right, add polyfil.

First off, when manufactors give you the recomended volume they have all ready taken into consideration the speaker. So your only out .25.

Marshel on the other hand is correct. I cube should be fine. You can always add 1lb of polly fill per cube of enclosure space. That will make your box seem about 10% bigger to your speaker. So you would be at 1.10 instead of 1 cube.
