I was told bass boost on your HU can cause clipping, what about the bass boost on you amp? can that cause clipping too? where should I set the bass boost on amp.

Just don't use bass boost.There's no need for it really...google "How to set gains on an amplifier" and I'm sure you'll find more than enough information on how to properly adjust the amplifier to your head unit's signal.

Bass boost can actually work nice on very old cd's that were made in the late 70's with nothing but analog equipment.

Other than that I never touch the knob

I wasn't using the bass boost knob from the amp...I never connect them. I was talking about the bass boost thats in your HU setting, I heard that can send a bad signal to the amp that could cause clipping.

in most HU's all it does is boost the signal of frequencies under 100hz. so yes, if your blasting full volume on a song that thumps and you turn the bass boost up then yes it will send a clipped signal to the amp.
