there are just way too many things that could be going on, and no way to help with what info you have provided.

only thing i can suggest is to check EVERY connection. also use a multimeter to see if your wires are sending signals where needed.

i have a fi bl with a aq 1200d, my hu is a pioneer deh-3900mp....but i talkedto brad from digital designs, and he had me run bunch of test to see what was wrong, my sub was fine, but he told me to put a philips screw driver in the input on the amp where the rca's go, and move it around, and he said i would here a popping noise, and i didnt hear that, so mostly likely he said the amp was bad, and i called dj from audioque and explained that to him, but he said that something like this has never happened, but sh** happens....but its probably fine its just some dumb mistake that im doing...but idk

still need to know.
have you checked the subwoofer on/off(H/U)?
do you have another amp to try out?

if you have another amp, try it. it sounds to me like the amp is bad.
