I was wondering if their is any advantages to putting your ports on the side or on the bottom of the box?

Wait a minute. Port on the bottom? Is the box elevated by any means? Do you mean bottom of the face side?

The subs are going to be facing the rear hatch of the trunk and i was thinking about putting the port below the subs on the face of the box. The box is not going to be elevated

You'll need some clearance between the box and rear of the hatch if that's how you fire it. Most go sub up for this reason. Not to mention when you throw your soccer cleats in the back you won't fug anything up.
