I plan on installing an amp to my factory system. I have an orion 3002 (which comes with a high level input drive and wiring). Should I use this wiring, and plug the high level input into the amp, or should I convert the speaker wire to RCA cables?

neither, both ways will sound like a$$ on a stock head unit. Get a new CD deck...trust me.
Use the hi level inputs for now and save up your money for a good h/u. Running speaker level(off factory h/u) into low level amp inputs(rca's) would NOT be a good idea.
Regardless nick is right. The high level inputs on that amp use matching transformers to step down the voltage to "rca" level. Those things typically add distortion and reduce frequency response.
Whether this will sound like "a$$" depends on the application and your ears of course.
