If you have 2 batteries, then it's a good idea to get an isolator. What it'll do is, isolate your starter battery from your auxiliary battery. If for example, you decided to play your stereo loud till it drained your battery, with an isolator installed, you don't have to worry about getting stranded. Your starter battery will remain fully charged. It will also eliminate dimming lights in case your amps draw much more current than what your HO alternator could produce.
Having an isolator will also insure that no dead battery will kill the other working one. Unless you have 2 identically made battery, sometimes, one might die/discharge faster than the other.

If I have 2 batteries now, I get an isolator, then I will only have 1 battery for my stereo?

Yes, that's the idea. You don't want to drain your starter battery.
