I just bought a kicker kx350.2 to power my infinity kappa perfect sub and am now worryed that I messed up because it is not a class d. I don't know what that means and want to figure out if i am royally screwed? I also want to know if it still puts out 350 rms with a 12 volt alternator?

I hope your altenator puts out atleast 12 volts, or it wouldn't be charging your battery...

Yes, all alternators run at a minimum of 12 volts. The higher you rev the car, the more voltage the alt. produces. Usually between 12 - 14 volts.

but what about the specs on the amp. it says at 14.4 volts so if the alternator is 12 volt it won't put out as much power

Noo, they only measured the wattage of the amp at 14 volts. When your car is off, your only getting power from your battery, wich is 12 volts. It would be pretty silly if you couldn't play your system with the car off, woulnd't it?
