I was thinking about getting a mtx 404 4 channel amp to run my door speakers. I read the pdf file @ mtx.com and it says 2.5v rms on the input. My deck has 5v outs. Will this damage the amplifier?

the MTX amp should take a range from 2.5 to 4 volts.
at most, you may slightly overdrive the input stage of the amplifier, but really, the RMS line voltage is usually a bit lower than the full 5 volts at normal levels, so its not an issue.
you'll be fine.
