They'd probably sound almost exactly the same with a slight edge to the twin 500/1's. I think they are a little more "underated" and would probably have a little better damping factor running at a higher impedance, but with the JL's switching voltage rails I'm not sure.
Better the single 1000/1 IMO. You'd have to match the gains of the dual 500/1s perfectly for best SQ, which is very hard to do since each amp/sub will be a little different due to tolerances. Damping difference wouldn't really be noticeable, or worth mentioning for that matter. Think of the JL regulated amps more as 1.5 ohm stable amps capable of putting more power into higher impedances instead of amps that don't add power with less impedance. Difference of the amps at different impedances isn't a lot. Plus, the 1000/1 will be cheaper and take up less space, and won't require a distribution block and two ground points.
