Line input is where you can hook up left and right channel Rca Cables or the Subwoofer output of your surround receiver (RCA Jacks).

The Speaker level inputs are just like the inputs on your speakers. The difference is the subwoofer barely uses amplifier power, if any, unless it's passive. Speaker level inputs tend to follow after the amplifier, if you hook it up to a bargain basement amplifier, the sub will adopt those characteristics and vice versa. The subwoofer should also have outputs to hook your speakers to to pass the amplifier signal through the subwoofer. Sometimes the subwoofer can cut off the low frequencies so it doesn't tax your speakers from their duty.
