My total system out put is about 1400watts rms, and i m trying to figure out which wire would be better to run my system becasue there is going to be 2 amps (1-1000Rms and 1-400rms), what size wire should i run and how should i wire it.
Any help would be great

1/0ga from the battery
4ga to each amp from a d-block at the amp location

No, you don't need a cap, they are a useless waste of money. You will need a HO Alternator if you are still running a stock one, that's quite a bit of power you are pulling there.

4 guage wire would work from the distribution block to the amplifiers, but not from the battery to the distribution block. 4 guage is not suitable as a main power wire in your system as it will not be able to deliver the amount of current that your amps will need. 1/0 is a must. And by the way, Issac is right, don't waste your time/money on a cap.

those digital capacitors are just a very expensive volt meter in my opinion
