Im going to be getting a HO alternator with Excessive Amperage and i have a 98 Toyota Camry.

When i run my big 3 should i use 4 gauge and if so do i need to fuse the line for alterator positive to battery positive or not ? Im confused with this part.

4AWG is fine.
Fuse isn't required, but it doesn't hurt just to protect the alternator.
for 4AWG wire, I'd use a 125-150A fuse there.. rated to protect the wire pretty much in case of a dead short to prevent engine compartment fires.

Is it ok to still use a 150ANL fuse if its a 180-200A HO alternator ?

Also do i bypass the fuse box when im making this connection.

yes the fusebox is useless at that point.
for a 200A alternator, you want 0AWG wire, not 4AWG, and for 1/0 AWG wire, use a 225A fuse.
use 1/0 for the big three.
you can use 4AWG for the battery to amplifier(s) if you're not going to draw more current than the 4AWG can handle with your amps. remember current capacity depends on two factors
gauge, and length of wire

Ok can i use a 200A ANL fuse from battery positive to alternator positive instead of 225 since www.knukonceptz.com only has 150,200,250

Like this one http://www.knukonceptz.com/productDetail.cfm?prodID=FH-20

The alternator hes building me will be just shy of 200A total.
